Damon Lindelof, who re-wrote Prometheus, has confirmed he is not returning to write the sequel. Lindelof mentioned a conversation he had with Ridley Scott and apparently said he has other commitments that will prevent him from writing the sequel for Prometheus.
Vulture nailed it by predicting that he is not writing the sequel mainly because so many people blamed the writing for Prometheus' shortcomings. I agree completely.
